When upgrading to Liferay Portal 6.1 using SQL Server, "End of File" exceptions may occur.

Resolution

Be sure that all upgrade patches as well as any pertinent hotfixes are installed. All of the patches that are required should be preloaded into the 6.1 portal prior to the upgrade process. Also be sure to place the data folder of your portal into the portal that you are upgrading to as a best practice since not all images/documents will automatically be transferred from old portal to new portal.
